{"id":16,"date":"2016-10-29T15:34:22","date_gmt":"2016-10-29T06:34:22","guid":{"rendered":"http:\/\/localhost\/?page_id=16"},"modified":"2018-02-19T13:50:25","modified_gmt":"2018-02-19T04:50:25","slug":"about","status":"publish","type":"page","link":"http:\/\/133.39.75.173\/?page_id=16","title":{"rendered":"About"},"content":{"rendered":"<div id=\"pl-16\"  class=\"panel-layout\" ><div id=\"pg-16-0\"  class=\"panel-grid panel-no-style\" ><div id=\"pgc-16-0-0\"  class=\"panel-grid-cell\" ><div id=\"panel-16-0-0-0\" class=\"so-panel widget widget_sow-editor panel-first-child panel-last-child\" data-index=\"0\" ><div\n\t\t\t\n\t\t\tclass=\"so-widget-sow-editor so-widget-sow-editor-base\"\n\t\t\t\n\t\t>\n<div class=\"siteorigin-widget-tinymce textwidget\">\n\t<h3 style=\"text-align: center;\">\u00a0<\/h3>\n<p style=\"text-align: justify;\">This information resource contains the Orzya longistaminata reference genome V2.0.<\/p>\n<h4 style=\"text-align: justify;\">Data sources:<\/h4>\n<p>The genome sequence is derived from DNA extracted from the Oryza longistaminata accession IRGC110404 sequenced by SMRT technology and constructed using Falcon, quiver, pilon and ALLMAPS.<\/p>\n<p style=\"text-align: justify;\">The gene models were constructed using\u00a0<em>in silico<\/em> gene prediction by <a href=\"https:\/\/megante.dna.affrc.go.jp\/\" target=\"_blank\" rel=\"noopener noreferrer\">Megante<\/a>\u00a0(published <a href=\"http:\/\/pcp.oxfordjournals.org\/content\/55\/1\/e2\" target=\"_blank\" rel=\"noopener noreferrer\">here<\/a>) in combination with gene models obtained from our RNAseq data (unpublished) using hisat2 and stringtie.<\/p>\n<p style=\"text-align: justify;\">The genome browser is based on\u00a0<a href=\"https:\/\/jbrowse.org\/\" target=\"_blank\" rel=\"noopener noreferrer\">JBrowse<\/a>\u00a0described\u00a0<a href=\"http:\/\/genomebiology.biomedcentral.com\/articles\/10.1186\/gb-2013-14-8-r93\" target=\"_blank\" rel=\"noopener noreferrer\">here<\/a>. The blast server used the\u00a0<a href=\"https:\/\/www.ncbi.nlm.nih.gov\/pubmed\/20003500?dopt=Citation\" target=\"_blank\" rel=\"noopener noreferrer\"> NCBI blast+ executables<\/a>\u00a0and the <a href=\"http:\/\/www.sequenceserver.com\/\">sequenceserver<\/a>\u00a0GUI described\u00a0<a href=\"http:\/\/www.biorxiv.org\/content\/early\/2015\/11\/27\/033142\">here<\/a>.<\/p>\n<p style=\"text-align: justify;\">The transcriptome datamining UIs and the sequence retrieval UI were made using R and <a href=\"http:\/\/shiny.rstudio.com\/\">shiny<\/a>.<\/p>\n<p>The development of this website was supported by <a href=\"http:\/\/www.jst.go.jp\/presto\/plantsci\/en\/index.html\">CREST<\/a> in the <a href=\"http:\/\/motoashikari-lab.com\/english\/\">laboratory <\/a>of Motoyuki Ashikari.
